Andre Barrett added 14 points and Andre Sweet had a couple of key late rebounds for the Pirates (9-9, 4-4), who trailed by 13 points early in the second half.
Jerome Coleman had 19 points for Rutgers (9-10, 1-6), which scored 17 points in the final 17:53. Coleman had three points in that span.
Barrett, who was held to two points in the first half, and Allen stepped up after Rutgers blew a couple of great chances to build a lead.
With the game tied at 41, Coleman hit a 3-pointer and Juel Wiggan made two free throws to give the Scarlet Knights a 46-41 lead with 6:38 to play. The margin would have been larger, but Coleman and Herve Lamizana both missed the front ends of free-throw opportunities.
Barrett then hit a drive and Kelly Whitney scored on a dunk to cut the lead to 46-45 with 5:06 to play.
Mike Sherrod stretched the lead to 48-45 with a fast-break layup on a play where he was also called for an offensive foul with 3:13 to go.
Seton Hall and Allen took over after that.
Allen hit a floater in the lane to cut the lead to 48-47 with 2:54 left and he hit a foul-line jumper to put the Pirates ahead for good with 2:09 to play.
The basket followed a missed jumper by Sherrod and a big offensive rebound by Sweet at the other end of the court.
After a turnover by Coleman, Allen made two free throws with 1:42 left for a 51-48 lead.
Ricky Shields missed a game-tying 3-point attempt with 1:26 left, and Barrett eventually pushed the lead to 53-48 with two free throws with 55.2 seconds to go.
After the teams traded baskets, Lamizana, who hit a 3-pointer to upset Syracuse earlier this week, banked in another 3-pointer to get Rutgers within 55-53.
Rutgers got a chance to tie after Greg Morton only made one free throw with 19.4 seconds to play, but Shields game-tying 3-point attempt hit the back of the rim. Sweet got his 10th rebound and iced the game with two free throws.
The Scarlet Knights used a 13-point run in the first half to open a 24-10 lead, but Seton Hall stepped up its defensive pressure and got back in the game with an 11-2 spurt to close the gap to five points.

WITH THE LOSS
With the loss, Rutgers falls to 9-10 on the season and 1-6 in BIG EAST Play.
Rutgers is now 2-9 all-time against Seton Hall on the road.
SHERROD ASSISTS
With three assists against Seton Hall, PG Mike Sherrod moved into 14th place
on the RU all-time list for assists. He needs just three more to move into 13th
place, and 21 more to move into the top 10 on the Rutgers all-time list.
WRIGHT, SEASON HIGH REBOUNDS
With 11 rebounds against Seton Hall, senior center Kareem Wright notched a season
high. His career high is 13, recorded against Syracuse on Jan. 27, 2001. Wright
added eight points against the Pirates in 27 minutes.
ADVANTAGE IN TURNOVERS
For the 16th time in 19 games this season, Rutgers committed fewer turnovers
than its opponent. Against Seton Hall, RU had 17 turnovers while forcing 19.
For the year, Rutgers has committed 265 (an average of 13.9 per game) while
forcing 369 turnovers (19.4 per game.
LAMIZANA’S BLOCKS
With three blocks against Seton Hall, Herve Lamizana has now rejected at least
three shots in 12 of the 19 games he has played in this season. He now has 59
blocks for the season, for an average of 3.1 per game.
